Otaru University Museum
Created to celebrate Otaru's role as the place of origin of the railway system in Hokkaido, Otaru University Museum which includes a Transportation Museum is dedicated to all aspects of transport in Hokkaido. Indoor and outdoor displays feature all manner of land- and sea-based vehicles, including a moving steam locomotive and several automobiles.
Prince & Skyline Museum
Located in a nice park and favored by Skyline club, the Prince and Skyline Museum features 34 of said cars.
Science Museum, Tokyo
The Science Museum, founded by the Japan Science Foundation, opened its doors in April 1964 to promote public understanding of science and technology. There's an exhibition of automobiles as part of the museum.
Sepia Collection
This private collection looks more like a warehouse, but it is chock full of highly interesting Japanese machinery, including several kei cars (Japanese microcars), like NJ, Cony, Mazda R360 etc., a Mazda Cosmo Sport, a Daihatsu Fellow Buggy and lots of others
Shikoku Motor Car Museum
An eclectic collection which includes various rally cars, a Lamborghini Countach, a Porsche 597 Jagdwagen, and a few Japanese classics as well.
Soichiro Honda Craftsmanship Center
The Soichiro Honda Craftsmanship Center is a place meant to honor the achievements of Soichiro Honda, who was born and raised in Komyo Village in the district of Iwata, Shizuoka Prefecture (now Tenryu Ward in Hamamatsu City), and communicate them widely to the public while informing people of the personality and craftsman's spirit of the man Soichiro Honda.
Subaru Visitor Centre
At the Subaru Visitor Center, visitors to the Yajima Plant for plant tour and other purposes will be provided with a comprehensible explanation about Subaru's brand philosophy and identity as well as the brand's history and unique technologies.
Suzuki History Museum

This private museum includes the Kawaguchiko Motor Museum and the Kawaguchiko Air Museum - so it includes cars and airplanes, vehicles which shaped the civilisation in the 20th century.
